Dammit, Cromwell nailed almost all of my favorites already. MULE and all the Ultimas go first. There was another great game whose name I've forgotten now -- you were a spherical robot on a space ship of some sort, and you could subsume the identity of other robots by connecting to them and overriding their circuits somehow -- sound familiar to anyone?

Racing Destruction Set. Spent many hours on that game.

Paradroid. Impossible Mission, Great Gianna Sisters, Gyruss, Fort Apocalypse, Montezuma's Rvenge and Maniac Mansion were also favorites. I feel I should also mention Radar Rat Race. Not the best game, but for a long time it was the only game I had. It was a shameless clone of Rally-X with an incredibly annoying soundtrack.

Wow, Rally-X and Montezuma's Revenge, forgot those! Also, F-15 Strike Eagle and Gunship, plus Silent Service. As much as I love modern console games, I gotta say, staying up all night with Racing Destruction Set and friends or M.U.L.E. has never been equalled.
