"I'm the author of the NESCafe emulator, when I released the first version back in 2000 it was the first Java-based emulator to attempt to fully emulate all chips inside the NES (including sound). It's great that someone has now got NESCafe working on the 360 - well done! As for why emulators are slower (here comes the science) when a single CPU instruction runs on the original NES it take a set number of PC cycles to execute. Through an emulator, that instruction has to be implemented in high-level code (Java in the case of NESCafe), which means that the single instruction is translated into a sequence of many Java instructions. Again, in the case of Java these instructions are actually Java-byte code, so those byte code instructions effectively go through another level of emulation as well. Its also not just the CPU instructions that have to be emulated, you have to implement all the other hardware inside the NES in parallel, which the actual games get for free.
