ontology developed for IEDB called ONTIE, and designed to be superceded after submission of all terms in other ontologies. Nice :)

It may be nice to keep the ontology as a view on the other ontologies, to speed up reasoning when people are interested just in this domain.

@Robert @Phil - I agree that those things aren't mutually exclusive at all - allow the ontology's owned classes to be dropped to 0, then it is just a view, as Robert says. Good ideas :)
