Is there any way to configure the front end homepage to organize all the different feeds by categories/sites instead of having 1 very long combined list?

Just open the original sites of the services you´re using in different tabs;) No, seriously, aggregators usually pull in and only organize by time or relevance, so it´s a fair feature request for an option to decide for myself how many of each service type should be grouped together.

I like the concept of using the post titles as the custom permalinks. However, what happens if you happen to name two posts the very same thing? Also, what happens to posts with blank titles?

if you include both the date (month/day) and title in the permalink you won't have that problem. Untitled posts get a number, but in the most recent WP you can edit the permalink to say whatever you want easily.
